A method of analyzing ions comprising: (i) subjecting ions of an analyte molecule to different levels of activation at different times such that the ions have different mobility at the different times, where the levels of activation vary over a plurality of cycles, and where during each of the cycles, the ions of the analyte molecule are subjected to different levels of activation such that the ions have different mobility at the different times; the activation level varies between the different levels. The method uses an ion mobility separator or a scanning ion mobility filter to determine the mobility of the ions at the different activation levels; and correlating the determined mobility with their respective activation levels, thereby obtaining a fingerprint of the analyte molecules.

There is disclosed an instrument for analyzing ions, the instrument comprising: a first device (4) configured to forward transmit ions having a limited range of physicochemical property values at any given time and to vary the range over time, enabling the first device (4) to transmit ions having different physicochemical property values at different times; and an ion mobility separator (6) for receiving the ions transmitted by the first device (4); wherein the instrument is configured such that the time at which any given ion enters the ion mobility separator (6) and begins to separate from other ions is defined by the time at which it is transmitted by the first device.
