The present invention relates to a portable fuel cell system having waterproof cases for protecting a pump and a blower from external water penetration. The portable fuel cell system according to the present invention has a double-protection structure comprising: an inner case configured to cover a power generating device (1-1); and an outer case configured to cover the system. The inner case is composed of a rectangular tetrahedron comprising a long panel (10-1), a bent panel (10-2) and a short panel (10-3), which are screw-assembled so as to cover the four sides of the power generating device (1-1). The outer case is composed of a hexahedron comprising a backside bent panel (30-1), a front-side bent panel (30-2), a bottom panel (40), and a cover panel (50), which are screw-assembled so as to cover the six sides of the power generating device (1-1). According to the present invention, a trough located at the three sides of the rectangular tetrahedron is provided in a space between the inner case and the outer case. Thus, even when external water penetrates the system, the water is trapped between the inner case and the outer case, and is then discharged out of the system.
