The invention relates to a method, a device and a system for tracking water body organisms on the basis of three-dimensional image analysis. The water body organisms move in an x-y-z three-dimensional space and a camera only monitors on an x-y plane, and thus, when x-y coordinates of the water body organisms are the same, but z coordinates of the water body organisms are different, the crossing phenomenon is generated. Aiming at the crossing phenomenon, according to the invention, three groups of cameras are adopted to respectively shoot on three planes; shot images are transmitted to a computer; the x-y plane is mainly analyzed; when the number of clusters identified on the x-y plane is smaller than that of prestored clusters, a crossing false identification algorithm is started, y-z plane information and x-z plane information are analyzed so as to determine which x-y plane cluster is formed by a plurality of water body organisms, and different IDs (Identities) in the cluster are identified ...
